I specialize in working with Shopify sellers, so I’m always on the look out for the best app solutions to use and recommend to my clients. I have researched and tested out many of the apps available, and want to share my recommendations for the best accounting apps for Shopify sellers.

Here are my recommendations for the best accounting apps for Shopify Sellers
#1: QuickBooks Online
- QuickBooks Online is by far the most popular and recognized small business accounting software. With any-time, anywhere access and ability to sync to hundreds (if not thousands) of apps, QuickBooks Online will help you to build a solid financial foundation. If you are new to QuickBooks Online, you will find many tutorials and tips & tricks to help guide you, both on my 5minutebookkeeping.com website and on my 5 Minute Bookkeeping YouTube channel’s playlist dedicated to QuickBooks Online training and tutorials. #2: A2X
- If you haven’t heard of this app before, A2X is my go-to app for syncing Shopify and QuickBooks Online. It allows you to import summarized transactions into QuickBooks, avoiding a giant data dump. #3: Gusto Payroll
- If you need to pay yourself and/or your employees, Gusto is my favorite app for processing payroll. I have used many payroll services over the years for my clients and for my own business, and know that finding the right payroll solution makes a huge difference. Gusto makes payroll simple, from employee self-onboarding to running payroll, and they will take care of filing your payroll taxes, tax forms and W2 forms for you. #4: Melio
- If you need to pay vendors via ACH or paper check, I highly recommend Melio to help automate your accounts payable process, and make it simple. You can fund your vendor payments in Melio with either a linked bank account or a credit card, which can be very helpful when managing your cash flow. Melio also includes an approval process so that your bookkeeper can process vendor bills for you and all you have to do is approve them for payment. You can sign up for Melio here.
#5: Rewind
- I also highly recommend an app called Rewind for Shopify sellers. You can use Rewind to back up your Shopify store, which is so important for Shopify sellers. You never want to risk losing all of your Shopify data! I definitely recommend Rewind to backup your Shopify store, but you can also use Rewind to backup your QuickBooks Online file, which I recommend doing as well. You can sign up for Rewind here.
#6: TaxJar
- Sales taxes are a pain for Shopify sellers. Believe me, I hear this from Shopify sellers like you all the time! I recommend using an app called TaxJar to help with sales tax. With TaxJar, you can automate your sales tax reporting and filing so that you can stay on top of your sales taxes. #7: Inventory Management Apps
Now, when it comes to inventory management apps, I don’t actually recommend a certain app over others because you should find the app that suits your specific business needs. Your needs may be vastly different than those of another Shopify seller, so this is a very personalized decision to make.
